Let's explain it clearly. In 3000s, Aperture Science is purely science, because there's no thought involved, and if there's no thought, there's no theology. In 1970s-2000s, when portal technology was built, there was no thought/theology either. GLaDOS [and later Cave Johnson's reincarnate A.I.], on the other hand, is built to do nothing but think, which automatically bumps into theology. :D

And the "purely science" thing is because you make an invention, it works, nothing to think (unless you're planning another invention). No thought = no room for theology. :)

I'm going to take a shot in the dark here, but I think that at least a LITTLE thought is required to invent something.
