Let's explain it clearly. In 3000s, Aperture Science is purely science, because there's no thought involved, and if there's no thought, there's no theology. In 1970s-2000s, when portal technology was built, there was no thought/theology either. GLaDOS [and later Cave Johnson's reincarnate A.I.], on the other hand, is built to do nothing but think, which automatically bumps into theology.

And the "purely science" thing is because you make an invention, it works, nothing to think (unless you're planning another invention). No thought = no room for theology.
