Try extracting to Steam/SteamApps/<username>/portal/portal/ instead of /maps. I had that problem before but now I can play most maps. Some still do what you said though

(Note: Both cubes will be clearly visible in the VAV when this occurs.) This occurred twice in a row, and so I was able to have THREE cubes simultaneously. Solving the room was fairly simple after that, but the point is, that shouldn't happen, right?

But your right, I think its a glitch, its not supposed to happen.
