I can find a few holes in this. First of all, please refresh my memory as to how she knows what happens after you die; I think there was a line in the game relating to this but I can't remember it. Second, what do you mean by "which is purely thought"?

Let's explain it clearly. In 3000s, Aperture Science is purely science, because there's no thought involved, and if there's no thought, there's no theology. In 1970s-2000s, when portal technology was built, there was no thought/theology either. GLaDOS [and later Cave Johnson's reincarnate A.I.], on the other hand, is built to do nothing but think, which automatically bumps into theology.

And the "purely science" thing is because you make an invention, it works, nothing to think (unless you're planning another invention). No thought = no room for theology.
