Huge Skybox Bug?
Now, any solutions? Or did I hit something no one else has?

This. I had the same problem and placing a sky_camera in a small skybox-textured box fixed it.
What skybox are you using? is it a custom one or a stock one? How are you applying it, texturing some random brushes with the toolsskybox texture (2D skybox)?
If you want to show it many times along your map, the best is to use a 3D skybox, and it's not that big deal to make... Also it is not mandatory to build a train-yard...

First of all, it is absolutely mandatory to build a train-yard.
Second, I haven't heard about a cordon tool. I'm in-game and taking a screen-shot.
Third, I know there aren't any leaks because I wouldn't be able to play the map and take a picture of the bug.
Lastly, the skybox I'm using isn't custom. The skybox name is "sky_l4d_c4m1_hdr"
I already decided to make a 3D Skybox, but it's going to take awhile to finish the rest of my map so I can get to work on the 3D Skybox.
You literally just need a box with a sky_camera, bro.
If you want to do something 'fancy' with the 3D sky, you can build that later, but you can still drop in the basic box so your skybox compiles properly O_o

OK, first: I hope you're saying it's mandatory to build that train-yard only because indeed you really need it in order to make the skybox fit to your map's theme... otherwise, it would be absurd.
Second: the cordon tool is a very useful tool that allows you to fence only a part of your map in and compile it. Imagine how useful it is: you don't need to compile your entire map only to test a little part of it that you are changing. It's this in your hammer's tools bar:

Third: there are exceptions to what you're saying (you could actually compile with a leak by only changing 1 option in your hammer properties...), but let's suppose there's not a leak.
About the skybox sky_l4d_c4m1_hdr, I've tried myself and I've also seen other ppl trying it, and I can tell you this:
- That skybox works perfectly as a 3D skybox, but NOT as a 2D skybox.
- As that sky is HDR capable, it is mandatory to have all textures, the 24 files (6 "normal" .vtf plus 6 "normal" .vmt files AND 6 "_hdr" .vtf files plus 6 "_hdr" .vmt files), into your skybox folder.
Please check out about those 24 files and tell me if that was the problem. Also please let me know how are you applying the skybox: tell me it isn't a big box textured toolsskybox around your map.
We (Kaleido and I) were already discussing a similar problem he had with his skybox some time ago in this thread. If you would have searched before posting you'd find it.

Weird, I never knew that I could compile a map with a leak in it and play it. But I don't plan on playing a leaked map. The cordon tool sounds useful, at least I don't need to recompile the entire map anymore.
One more thing I forgot to mention, the skybox was only meant for a certain part of a map, but as you (josepezdj) mentioned, it won't work as a 2D Skybox.

I was testing that skybox... it's horrible. I don't know why ppl want to use it existing other options... Have you ever thought of using a different one? like for example this one I uploaded for Kaleido? I bet that one looks better than this:
