Yes, the Thermal Discouragement Beam was invented before GLaDOS's death, but, GLaDOS mentioned that Chell is the first Test Subject to test with the Pivot Cube. Ninja'd
Technically, the portal 1 style pistons still exist in the portal 2 visual canon, as the plastic/metal white and black pistons used on some platforms. But they're used a lot more sparsely.
As for the cubes, I think the companion cube in the end cutscene proves that the old cube style still exists, suggesting GLaDOS created the new style either shortly before or after her death.

Also I think most of the broken chambers are actually p1-styled with retconned textures, as only a few of them use panels. (I can think of 3....might be more, but not too many)
You might want to update that title to be "Universe' canon" (the ' was intentional, it means "prime")

If the older chambers didn't have the new design choices, I would say "GLaDOS rebuilt the Enrichment Center in her image and design," which I think is a better answer than a simple art choice. But, they do, so I can't.

Yes, but the multiverse "story" of portal 2 isn't canon in Portal 2's story...So this is out of question.

It's funny, because we technically have two "canon"s: P2's sp and coop stories, and the PeTI, because the Cave Prime in PeTI != P2 sp Cave.

if anyone wants to consider the PTI cave lines canon then you could just assume all of the multiverse activity didn't even take place in our universe.

well, actually, i think everything but pti is canon. but then again, there's my own head-canon as well. here's my view on it, where blue is my own speculation or fan-made canon:
Portal 1 companion cube shows up at portal 2's end, which invalidates the idea that portal 2 cubes are a retcon, because it's evidence that portal 1 styled cubes did in fact exist within aperture during portal 1's time. In portal 1's escape, there is a place where you can see cubes being manufactured, which indicates that portal 2's cubes were probably being built there. (even though they are portal 1 styled in that scene; i dismiss this as 'portal 2 cubes werent designed by valve yet')
And when you revisit chamber 19 in portal 2, albiet backwards, you can see 2 portal 1 pistons, one of which was present in portal 1's version of the chamber. This shows that portal 1 pistons arent completely retconned either, just upgraded by glados during your escape at some point.
I still think glados did do some upgrading while you tested and escaped in portal 1, because of the first room in portal 2 with a laser cube where she mentions that she "just finished building them before you had your...well..episode."
It doesnt explain the wall penel's new looks, which definetely were retconned, but it does explain some things.
As to what Portal 1 would look like post Portal 2 retcons... if only there was a Valve-approved viewport into that world.

i forgot to mention this guy in sp_a2_catapult_intro(i think that's the map name):


not only is it there, it also moves in the same manner as the portal 1 pistons and it's textured the same way. even when noclipping up to it, you can see that the back of it is textured and detailed the same as portal 1's actual pistons. so even if it has been mostly replaced in portal 2, It's definitely still canon as something that exists in the portal universe
. So, this example prooves 2 things: portal 1 concrete and metal has been retconned to portal 2 style, but portal 1 pistons were simply used by glados a lot less.
