putting a huge box around your level makes your compile take ages and make it run a lot lot worse.
Oh and: Forget this box solution.

Are you there is nothing more said? However, did what Freaky already said. Check the Pointfile (a red line in all views that starts at an entity close to the leak and then leads to that leak).
If you put a box around your level and that fixes it, you have 1. a leak between some brushes 2. you maybe turned a world brush into a func brush or 3. a model/Entity is outside the level.

or the model or brush could be inside the map, but the origin outside the map.

Which based on Quake Engine. Somewhere in Hammer or ModelViewer there is a text that says they use some old Quake viewer.
