I have made 2 sets of tracks, each with 2 squirrels, and made them follow "trains", and there is a trigger-hurt, set to "scratch". I tried to set it to 10hp, but it only does 2-4

You have a point tho: if an engineer sentry-rocket-jumps up there and places his sentry (as odd as this sounds it IS possible), they have an incredible vantage point to kill in. If they have time they could even take a dispenser first and thus have no reason to leave.

If I know anything about TF2 maps (I don't), that shit is probably playerclipped from here to the Rapture and there isn't any way people are getting to it without noclipping.

The reason I mentioned it is so he would do just that. He already might've, but I pointed it out in case he didn't.
The other option is to just make it un-buildable, but I think playerclipping is the best option as you said.
It looks like a Prospit throne room, but with purple floors.
