If I uploaded a map that was made 100% in PTI, but it had edited instances that gave it different lights, rocket tripwires, catwalks, and re textured stairs... what would I upload it as? It wouldn't really be PTI, but it wouldn't be Hammer either.

That would be a PTI map. Check the helpful description LP made regarding PTI-hammer maps on the upload page.
